Pre-register at the con's official website. It's quick, it's easy and it's relatively painless.
And the sooner the better. Seriously. You don't want to walk up to the doors of the convention center on the day the show starts just to see this:

(Pre-register now, folks. A word to the wise, and all that.)

So if I understand what I'm reading at the comicon website, if I register for all days of the con, I can pick up my stuff on wednesday afternoon after 3pm? Is that a huge cluster? Is it better to just wait until Thursday morning and go? Or am I standing in line regardless?

You're gonna stand in line regardless, but the pre-registered line on Wednesday is still your best bet.

(It always takes awhile, but it's worth it once you get in there.)

One last annoying question concerning Comicon! I'm getting myself a ticket and a ticket for my nieces to share; one will go with me one day and the other will go with me the next day. My question: There doesn't seem to be a way to order multiple tickets, so do I order two under my name, or just put the extra in my wife's name?
Can a person pick up someone elses ticket?
All guidance is apprecieated (I really can't wait to go!!!!!)

I wish I could help ya, but for the past several years I've gotten in with either an exhibitor badge or a press pass so I really don't know that much about the registration process.
Try sending the SDCC organizers an email. cci-info@comic-con.org Frank Alison's in charge of registration. He should be able to help you.
Mike
(Good luck!)
